Yes you do. Adding the XML info is nothing more than shortcuts which help you edit things inside the actual ROM. Unfortunately, they point to locations that only exist in the "PATCHED" ROM (.bin file) that Tephra supplied. So if you use a new PATCH, you gotta swap your info into the new ROM again, unfortunately.

I think he may be asking if he needs to copy tables that haven't been changed at all. In that case no, but you still must use the patched ROM and copy any tables from your ROM that have changed to the patched ROM and then flash the patched ROM to your ECU.
If only the two step has been changed on your stock ROM, then just add your immobilizer, two step settings, as well as the configurations for the patch parameters to the patched ROM and flash it in.

^ yep, definitely copy them for safety and peace of mind. Example: ROM ID 88570008 has different maps for different cars, yet ID is same (e.g. fq360, jdm IX gsr etc)
