I was wondering, i have read how the ecu can be patched to run on speed density setting and how the codes that get many of us, IE no evap system, the dreaded P300, and the damn rear O2 to say the least, what i wanna know is that if you patch the stock ecu to run on speed density is it the same as if a AEM is in the car? i want to install my AEM but for inspections sake... would i change anything if i wanted to swap it back on?? if someone can help please let me know as i am completly out of my element with this.

You need to do a bit of searching, and a lot of reading. There's already two threads discussing stock-ECU speed density, and a few threads on eliminating emissions-related trouble codes. Some starter links for you:
