Do you have the 12v flash plug connected and verified working?
You can log without it, but cannot flash without it. Sounds like the same symptoms so possibly it's worth checking out. My 2006 IX is super picky about the battery voltage for flashing. If I get in and simply roll the window down on a hot day, it's already too low to flash showing around 12.4 volts on my turbo timer. My battery is fine and goes back to 12.7+ if I shut the ignition off and wait about 10 seconds and turn it back on. It's just my ECU being very paranoid about flashing without high voltage. It won't respond in ECUFlash if I try to flash at anything below 12.6 volts.
So basically on hot days, I get in the burning hot car, roll the windows down, start it, sit for 10 seconds to charge the battery up, shut it off again, turn the key to ignition, flash, turn the key off, unplug flashing 12v cable, start the car, and finally start Evoscan on my logger. My neighbors probably think I'm mentally ill.
(You can log with the 12v connected, but personally I view it as a physical "write protect switch" to avoid any accidental flashing from a hotkey being pressed if something falls on the laptop keyboard while I'm working in the car or something. You never know so I play it safe and only connect 12v when I'm flashing.)

I could never get the "read from ecu" to work on my laptop. Just could load rom into ecu.
Windows Vista 64bit. My laptop OS got corrupted so I had to upload a fresh copy of windows and it fixed that issue.
