just an update:

I've been extremely hard on my brakes the past two weeks and the problem seems to diminish more and more. I barely get any shaking at all anymore.

go figure...to make the evo brakes work right, you gotta beat on them

Just remember, as the weather get hotter, and you do more long distance driving (and hence more light braking) your problem will come back. These brakes get pretty hot and the pad material transfer problem gets worse with heat (conversly, you will get less material transfer during winter). Just dont ever resurface them.

Agree with pad transfer as your prob. Go to a aftermarket pad Project MU or HAWk

On the left you will see a ring that experienced some HORRIBLE film pad transfer. On the right you will see a brand new ring. The film pad transfer that occured on the left ring isn't noticeable to the naked eye.

Interesting. You didn't do anything else besides being hard on them?
