As Kaj said, the poly mounts themselves don't cause clunking. However, if you are talking about the clunk when you shift too fast, yes the energy suspension bushings on the mustache bar should help with this tremendously. When I tore my stock mustache bar bushing, all the diff wanted to do was clunk between hard shifts. The stock side bushings mostly just keep the entire diff from rotating with the driveshaft. The mustache bar and mustache bar delete kits keep the diff from "bucking" forward and back.

Are you absolutely sure? I have sat in a stock Evo with just the rear diff bushings replaced and the whine is loud. Then when the owner switched back to stock bushings the whine was gone.
