help me diagnose this problem

ok ill go step by step what i did.

for the past few months when i shut off my car i can hear fans running on and off....like it would come on strong for a few seconds then shut off then run strong for 10 seconds then sound like its dying off and on till it stopped.

i need to get my car smogged this week so last night i uninstalled my RR CAI and replaced it with the original air box. i hooked it all back up and ran my car for a few minutes and it sounded fine and everything was good.

i went to bed, woke up and drove 25miles to work this morning and everything was fine.
but then i got off work and my battery was completely dead. i got a jump and then noticed that my car was idling about 1200 rpm higher then normal and it wouldnt come down. i drove it maybe a mile and noticed that everytime i pushed in my clutch my rpms would jump up for a half second then go down. and at around 25mph or slower with the clutch pushed in my rpms would go up and down up and down making it sound like i was tapping my gas pedal.

also when i had it parked idling, i popped the hood and looked at the 2 fans behind the radiator. they would kick on for a few seconds the die, then start and die. really randomly.

what im guessing is that maybe when i parked it for work, those fans kicked on and never shut off killing my battery. because im positive i didnt leave any lights on and the battery is maybe a year old if that. but i dont see what any of these things did to cause my car to idle so high now.

the only mods on my car right now are the RR magnaflow catback exhaust, RR underpully, and i had the RR cai on but i uninstalled it.

help me out if you can please!

Replace "Fan Control Unit", Mitsubishi part number 1355A053.

that would make my car idle at 2500rpms? and fluxuate with the clutch pushed in while moving?

If your battery was completely dead that would've likely reset your ECU. Was your clock reset?

i know i read that, yesterday hahahah like right before all this happened. im just curious about those other symptoms is all. also i just went back out to my car and my battery is completely dead again.

my battery had enough juice to make the door ding when it was open with the keys in the ignition and the clock would come on but the second i tried to turn it over everything cut out and nothing.

also the my battery was dying out and the green ecu box in my fuse box was making a whining sound just now, is that good?
