haywire

I have the optima mini-battery and it's been going bad for a while. I noticed it when it got cold... the car would need a jump after not being used for a few days. Well, I went on vacation for a week and it got ridiculously cold. When I came back, I jumped the car and suddenly everything went haywire... the windshield washers started spraying, the turn signals came on, nothing worked properly...
I was in a rush, since I was on my way out on a business trip so I just left it disconnected and took my other car on the business trip.
Could the AEM EMS' memory have been wiped because it didn't have power for so long?

I'm still on the trip and won't be back until Friday so I can't try anything but if anybody has any helpful suggestions, I'd really appreciate it!

Ugh, I just had a sinking feeling... I'm almost positive I didn't, but what damage could have happened if I reversed the polarities while jumping the car in my haste?
