excuse my newb-ness

Why is it that you have to reflash your car when you add certain mods to make it run properly?

Because mods throw off your Air Fuel mixture. Plus he advances and/or retards timing.

So do you add the mods and then send in the ecu to be reflashed? How does dynoflash know what to adjust?

Because when you send the ecu you must send also a list of your modifications to dynoflash and they adjust your ecu for your mod.
