Question For Al or those who have done it

I have an 03' evo with many mods including an Ecutech drive tune and flash by
Al. Since the flash, I have added a fuel pump, installed a 3" straight pipe,
and Upper and Lower IC pipes. I like how my car drives at this point except
for the fact I shot so much black smoke it actually makes my stomach upset.

Al, Do you think with a drive tune/flash that my car is making
greater power now than if I have a mail in flash and more mods? If the car is
supposed to gain horsepower with a drive tune/flash and now I AM doing a mail
in reflash will I lose what I gained from the road tune/flash and possibly
have a car that is not as powerful? Should I have you just reflash the A/F
lowering the amount of fuel I am burning?

You screwed up the previous custom tune by adding mods that significantly change the AFRs. The fuel pump would immediately make your previous tune richer, and then the IC pipes further throw things off. IMO, you should at least send in your ECU for a free mail-in reflash, but it would be best if you could get a full custom road re-tune. I believe this is the order of preference based on what would give you the most power with the best reliability and least pollution (haha):

1) Full custom road tune $300 as a repeat customer
2) Free mail-in flash customized for the new mods
3) As-is (crappy)

I concur with Warrtalon, it had happened to me and I mentioned that before on this forums. if you do significant mods then your A/F ratio can change significantly. the mods that you added enhances the boost therefore bringing more air all over the rpm range consequently changing the tunning somehow.

Next time just wait and get everything done with the tunning.
