DynoFlash and MAFTPRO

I decided to ditch the AEM EMS. I want to tune and learn how to tune. Standalones are beyond my reach right now.

Questions:

Check engine lights from the stock computer on highly modified vehicles. OBD-II is present. My state and county laws allow me basically to do what I want, no OBD-II test is required.

My CEL comes on for EGR (gonna get ditched) and low cat efficiency. With the MAFTPRO and the plug n play harness, I can clip the wire like I did before and viola.

What I need in a flash:
1. I need to eliminate any sort of automatic compensations for fuel, knock retard, boost cut (stock boost solenoid is gonna go too).

2. A very conservative fuel map and a timing map that will allow me to run the MAFTPRO. Im more concerned about timing.

Basically, I want to bypass the stock ECU for everything except the basics by which I need to run the vehicle.
