Na, that's the first thing I checked. Plus, I have my boost gauge hooked directly up to the vacuum on the intake manifold, and the gauge shows no sign of a boost leak.

Its probably the 4th gear 1 point richen up that ScrappyJack logged and wasnt sure why it was there. You might refer to that thread for some answers.

There are many cases where people remove parts a car is tuned for when they trade it in and leave the original flash
and cases where people who have a flash for a long time add parts without getting a retune
I would start with the obvious - boost leaks etc and thenj perhaps send me the ecu to look at and see if its set up for your mods

What software/hardware would I need to go about doing that?

Point taken...that is what I had implied in my previous statement. However, I am not a fan of mail-in flashes. I do believe that every car is individually different, so I rather have a an in-person road/dyno tune. But, I don't feel like driving seven hours away to do so, so I will be using a tuner who is near me for this.

Bingo. Thanks.
This is exactly what mine is doing. My AFR will be in the low 11's in first and second, but will go down to 10.0 in 4th. Another very interesting point...this only happens during a 1st through 4th gear accleration. Pulls in any given gear seam very similar. It is only when I go from 1st, to 2nd, to 3rd, to 4th in a 0-100 acceleration that I see this wacky AFR change.
