When reading or writing to/from the ECU, Are you supposed to start the engine and then hit the OK on EcuFlash (which shuts off the engine) ???

I just don't want to do damage to engine or ECU if this is not the right way to do it.

No, you turn the key to the on position as the program requests. You do not turn it to the start position. Make sure you know what an immobilizer code is before you do anything with this program and always download and save your current ROM before doing anything in this program.
