is there any difference between these two, except 2.0's ability to flash EvoX's and supporting SD card ?
meaning in logging speed or something

I think 1.3 only flashes/logs evo's 7-9 at a faster rate than the 2.0. The 2.0 can flash/log evo's 5-10 at a slower rate.

The 1.3 u can be moded to read/Flash the ACD/AYC.
In my experience the 1.3 is more reliable than the 2.0 when it come to logging and flashing. Also the 2.0 is a little more flimsy. I've seen a few cases when a little yank on the cable tears the usb port off the PCB in the 2.0.

The 2.0 can reflash the ACD. The 1.3u can only log it.

Why would you want to reflash the acd? Or what could you accomplish by this? Sorry I am a noob to the Evo world.
