Check Engine Light - please help

Driving to work today I heard a loud noise that I thought was just a rock hitting me. A few miles later I noticed the Check Engine Light was on. I'm not wondering if the light is on because of a problem with the engine. The engine sounded fine and I kept checking my oil gauges. Everything seemed to be just fine. I thought perhaps I threw that P-code that some people have issues with. I have a straight 3" pipe with no cats. The exhaust has an 02 bypass from what I understand that will keep that Check Engine light from going on. I think another issue might be that the bypass sensor might have been damaged by getting soaked last night. It rained BIG TIME in Mesa last night - like someone was building an Arc!! There was flooding in the streets and I got pretty wet before I could get home. My final thought is that the Mitsubishi dealership screwed something up. I had a new synchro and clutch put in and I picked it up on Monday. The car ran fine Monday and Tuesday and then I heard that loud noise this morning and noticed the check engine light was on. The dealership didn't put everything back on correctly - my intake was messed up and i/c clamps weren't very secure. (They also jacked up my Momo shift knob - the b@st@ards!)

So here's my theory:
1. the rain water jacked up my bypass sensor and I threw a code.
2. the dealership messed something up.
3. something bad happened to the engine for some reason.

How can I find out what's wrong?
