Intermitten vibration and clunking noise

So basically like the title says I have an intermittent vibration (pretty rough vibration) and a noise, although not to loud. It only does this when the car is first started and is driven then it goes away, and drives smooth as hell. We put it up on jack stands and checked the axles drive shaft ect. There were no leaks and didnt appear to be issues with the axles or shaft, and the vibration wouldnt arise while lifted, only seems to do it with a load. If I press in the clutch, put it in neutral and coast (while driving on the road) the vibration eases and the noise drowns however in gear with the clutch pressed its there. Also with the clutch pressed and channeling through gears it feels like the sincros arent aligned and you can definitely feel it. I dont have time to pull it apart right now but, maybe someone whos possibly had this issue can help. Ive searched and found literally nothing.
