Low RPM Knock After Balance Shaft Change

Low RPM Knock After Balance Shaft Change
Earlier this week my car was vibrating over 3k RPM, a sign of an un-synced balance shaft. So yesterday I tear apart the front cover, remove all the tensioners and pulleys, and take off part of the lower timing belt.
Now before I go further, yes I made sure to stop the cams from moving and I marked the belt's location on the crankshaft.
So I take the lower part of the belt off and check the front balance shaft. It's positioned incorrectly so I re-align it to the proper balance point. After that I re-attach the belts and re-assemble the hardware.
After going to start it up, the car is sounding much louder and it begins to knock, however at just below 1k RPM. Everything above is nice and smooth, the vibration issue has been fixed, but this low RPM knock is scaring me. The car then has difficulty holding idle, and will only stay on with additional tension on the throttle cable.
This undoubtedly had something to do with my adjustments to the timing belt components, however I had only spun the oil pump gear 360 degrees before putting the belt on. Any help would be much appreciated, I'm getting really frustrated with this engine. Also I'm not much of an expert on engine issues so please forgive me if the answer is obvious.
