Cel, Reflash ecu, Flashing back to stock?

Cel, Reflash ecu, Flashing back to stock?
Well I got a cel yesterday, but the car is running fine. I have yet to check it out. I'm bringing my car to the dealership for some other problem...just wondering if they find out the problem for the cel and clear it, is it possible that they can flash my car back to stock during the cel clearing process? btw i got an reflash ecu.
