Let's give name for the flanges:
Flange 1 = the one that goes with downpipe
Flange 2 = the one that goes with catback

Notice on the photo that the flange 1 / flange 2 are in a diffent position. I would say that if you trace a straight line the flange 1 won't match with flange 2.

my stock cat looks the same, front and rear flange don't line up perfectly. i think it's design like that so you don't put it on backward.
