Rust in cylinder question.

So I have posted another thread about the blown head gasket. Unfortunately I was unable to clear the coolant out of the cylinders quickly enough to prevent rust. Anyway, is it safe to use a honing tool to buff out the rust? Will it take off so little of a layer I can continue to run the pistons currently in there after cleaning them as well? Also I have the motor still in the car, so I was wondering if it would save time to remove the oil pan and pop the pistons out of the top of the block to make sure I can clean the entire cylinders / pistons. Any advice would be appreciated. Thanks again for all the help!
