Front Sway/Subframe Hitting on Big Bumps
It's possible. I remember when I had a clunking issue in my front suspension, I took a close look and one side of the sway bar (stock) was contacting the subframe. A little paint of both the sway bar and subframe were rubbed off from contacting each other.
I was never able to fix this, and the knocking sound wasn't loud, or consistant. After worrying about it for a few weeks, I gave up and lived with it. I'd hear it every now and then, then it'd go away for weeks, then come back with a vengance for a few ays, then go away again. I stopped giving a ****.

You could try using adjustable front endlinks to slightly change the orientation of the sway bar thus giving it the clearance it needs. Whiteline makes adjustable front endlinks.
That was my next thought. Adjustables are already there. But I don't want to screw with the corner-balancing. It's much less than it was. May have to live with it unless it gets worse until next season.
Changing the length of endlinks will not mess with the corner balancing as long as there was no preload on your sway bar when corner balancing and you change them by equal amounts. Any decent shop should've disconnected the sway bars before corner balancing. You'll just have to make sure you re-attach the endlinks with equal changes in length and enough slack.
