That will get you total travel. Also measure the size of the bumpstop.
Then put them on the car. Measure from center of wheel to edge of fender at static ride height.
Jack up the car and measure this distance again with the wheel at full droop. The difference between these 2 is droop travel.
To get bump travel, you subtract droop travel from the total travel (since bump + droop = total).
It's not perfectly accurate since the motion ratio isn't exactly 1, but it's very much close enough.

My '00 A4 has Bilstein Sport Struts on it, and I'm thinking about having those re-valved as well.

Unfortunately I've never had the chance to ride in or drive an MR, so I don't know. All I can say that from just driving it on the street, the HD/Swift combo is easily the most livable performance suspension setup I've driven on any car.

It clears the curb to my driveway w/out any problems, and that's with a CF lip that's a little bit lower than stock. Some actual measurements, taken in my garage:
Ground clearance @ front of sideskirt = 6.125"
Ground clearance @ rear of sideskirt = 7.125"
I also measured the front crossbar mounting points (the actual crossbars are lower), which were:
Ground clearance @ front crossbar mount, driver's side = 5.25"
Ground clearance @ rear crossbar mount, driver's side = 5.3125" (5/16)
Figure the accuracy to be about +/- 1/16th of an inch; a.k.a. me lying on my back in my garage with a tape measure.

After searching the threads, I still haven't found an answer to the difference between Bilstein HD and Bilstein MR. I know valving is stiffer on HD, but maybe piston size is bigger slightly also?
