So in theory what all would need to be changed in order to switch from the OEM deck to the OEM navigation deck so it would be just like from factory if you ordered it with the navigation?

All you need is the navigation unit and the install kit which is the dash surround piece and GPS antenna. Will cost you about $2000 if you order from the right dealership. Or you can try to find a used one.

if an evo x doesn't have the navi from the factory dealer and I would like to install it will I
have menu options to, say, change how many times the horn honks when I lock the car.
will it work as it works on an oem car?

in theory, yes, you're just buying the same kit the dealership does
