Exclamation Did some work on the car, now it's throwing codes!?!?

I've done some work on a friends EDM 09 Evo X SST

I replaced the vacuum lines for the Boost controller/BOV/boost gauge etc with silicone ones since the old ones were getting dry and leaking
installed new spark plugs
FIC 770cc injectors
Turbosmart BOV
Elect. Boost gauge (removed the lower dash under the steering wheel etc)
Fuel pump relay upgrade
lower springs
boost leak tests
couple other small odds and ends


the mods on the car
Cams
Intake
HKS turbo
TBE
FMIC
meth injection


while doing the vacuum hoses, I removed the UIC pipe and the Intake pipe do gain access to the solenoids/hoses below them, near the Batt + terminal

during the time the car was with me (approx 1 month) the batt died, and I pulled it out, left it on the charger over night reinstalled it,

turned the car on position (to change the injector size)

i noticed CEL was on:

I cleared them, adjusted the injectors..

drove around the car drives fine/runs etc

i'm driving it on ultra low boost.. only 12psi WG spring

but now the CEL's have come back again after about 20mins

here they are:
P0725 Engine Speed Input Ciruit Malfunction
P1871 APS system (Signal abnormality)
P1870 Engine torque signal abnormality
U0100 Engine time-out error
U0141 ETACS CAN timeout


do you think pulling the battery reset something?

or could I have inadvertently left something disconnected?

I went over my work several times and can't see anything amiss

the car has had the "inspection soon" light on since i got in..

ASC,AWS,AFS,Sport/normal mode all seem to be working correctly..

so i'm really confused...
