No, if you're tuned don't worry about it.

If you have a tune done with a cobb ap I personally would just upload the stock map take your car to the dealer and get the FREE service... Just to keep an updated record. But that's just me.

Given that your tune is as easy to switch around, and once you have it just replace the updated map with your previous stock map.

I've seen the factory scan tool. It does not keep count and if you uninstall the ap. it won't show that a flash was ever done
