With the exhaust components, you have reduced the back pressure, which is causing the boost to spike higher than normal, because there is no direct boost control. The ECU is manipulating the wastegate as if you still have the stock exhaust without realizing you've changed the system. With an MBC, you will be able to regain control of the boost and set it at a normal psi (21psi on 93oct). You should no longer hit boost cut after that. Also, if it isn't already, make sure your BOV is fully-recirculating.

A tune would be great, but is not necessary unless that K&N intake you have is a cone filter. If you have the drop-in panel filter, then no tune is needed, but a tune still would give great power. If you have a K&N cone filter, then you'll need a tune to make the car run properly.

It sounds like you have the K&N Typhoon, which is the worst intake for the Evo. Read up on here to see all the problems people have had.

We gave you the initial answers, but now you need to search. I already told you that you needed to go look around this site for explanations of why that intake is bad. You can't just ignore that, then ask more newbie questions...

yes, a good tuner will look at all of your issues and "tune" them away, so to speak...

If you do a search for a part and it has lots of "issues", you ought to consider removing it and replacing it with what is suggested in the threads. Then, with a good complement of parts, your future tune will be optimal...

With your mods, the stock airbox is fine. Just drop in a K&N filter...
