realistically, is there much difference between GSR SE vs. MR?
For daily driving, the 6 speed is better. Much smoother then the 5 and a lil less RPMs when freeway cruising.
Like other have said, the 5speed is stronger and if you plan to mod heavily, then its a better choice.

Really the only reason to get the MR over the SE would be highway cruising in 6th (and like someone said its really not that great of an rpm difference unless you are going 80+mph), in which case the MRs 6th gear is very useful.
The 5sp is a little more robust in 4th and 5th gears (the 6 speed 1-3rd are actually more stount than the 5 speed). If you plan on tracking the car and spending extended amount in 4th, get the SE hands down.
In all reality, both are great and I suggest just going with whichever you find the best deal on.

Really it comes down to which YOU want, both the 5-speed and 6-speed are reliable stock. Those who mentioned "unless you mod heavily" just didnt mention that when you do that you also mod your trans anyway, so again it doesn't matter. I have not seen enough trans problems on here to say either is better or worse.
Since you are driving as a DD and little to no competition stuff then pick either. I do recommend that you weight your decisions on the other features of each model and the condition they are in. That to me is much more important. You don't want to drop tons of money on a car that has been beaten and abused right? Maybe that makes the choice of trans for you...lol.

As far as I know there isn't an upgrade for the 6 speed available yet. If there was Id convert my 5 speed to a 6 speed.
