I had a similar problem. It turned out to be the transmit buffer settings on my USB to Serial adaptor. The thing always worked great for general map uploading and downloading, but as soon as I wanted to do a firmware update it gave me nothing but troubles. I went into the advanced hardware properties and changed the settings. Fixed the problem and no more errors.

On thing to make sure is that the firmware file is actually on your computer. I used to keep it on a USB flash drive which, at times, I would forget to actually plug into the computer. The directory path in the firmware updating window would still remember where it was but wouldn't tell me that I forgot to plug it in. And it would throw that same error. I don't think that you can damage an XEDE by improper firmware updating. If you'd like, ship it in and we'll do it for you.

Yeah, the firmware is indeed on the HD. I'm going to try one more thing, then call it quits and send it in.

My laptop wouldn't update firmware, only my desktop. BUT my laptop will do everything else.

Don't use the v2 to v3 wizard use the update firmware in options.
The way I do the firmware update is to start the engine before clicking on the "are you sure?" dialog box, works every time.

LOL, well I got it. I gave up on using my laptop, and dragged my desktop to the garage....no issues!
