Knocking noise from braking

I have a 2011 Evo X. The vehicle has 20,000 miles. I had all of my OEM rotors resurfaced because I was installing new set of Hawk HP brake pads for the front and the rear. For some reason after assembling everything together and taking it for a drive, I have a knocking noise when stopping hard on the brakes and it continues until full stoppage. You literally hear it and feel it in the brake pedal as well as the floor of the car. The brakes surely don't have the stopping power as they should. What could be causing this? Is it possible the rotors were resurfaced unevenly? Could it be that something is loose in the calipers? Help me out, it feels like I don't have braking power. I never had this problem before.

It could be uneven pad deposits. If so, re-bedding your pads may be able to get rid of the problem. But check the hardware first to make sure that nothing is loose.

And btw, resurfacing rotors is not necessary and is a waste of money. I personally have never done it on any cars I've owned.

+1 ten minutes with a ScotchBright pad is sufficient

When I got back the rotors, they were very smooth, but I noticed some spiraling on them. They did not have any deep grooves so I believe they resurfaced them correctly. I will take the brakes apart again. I am just hoping it's an easy fix and something is loose. Thanks for all the help i will update later.
