Well, I had a friend look at it, or listen rather, still didn't really know, we threw it up on a hoist in the shop, and after driving it on the hoist and some further listening, it seems as if it may be the release bearing on the clutch? No noise unless actually in gear

if it was the TOB, it should make the noise regardless of whether it's in gear or neutral...

sounds very similar to the noise i had...can you post a video?

with the wheels off the ground, and in gear (be careful not to hurt yourself) stop each axle from moving one at a time, i used a huge pair of channel locks, it should be easier with a stock diff, i can do it with an LSD, it just requires a bit more force. and also it could be inside the transmission as well, because when the clutch is disengaged there's no load on the input shaft, and in neutral there's no load on the output shaft from the input shaft...drivetrain noises are very hard to pinpoint cause a noisy CV joint can sound like it's coming for the clutch housing, or even inside the transmission. the vibrations resonate through all the connected parts...it sucks

Had a similar thing happen to me im pretty sure its ur ISB (Input shaft bearing).
If so your going to have to pull the transmission apart at the same time change worn syncros

Yesterday we ran it on the hoist, and my friend listened while i drove in first gear, He listened with some tool (couldnt see, i was in the car) said it was coming from the clutch area, so im not sure. Like you say, noisy cv could send vibrations through the tranny...

I couldnt get a video today, camera issues and such.

i dont know if its relevent, but i was driving 40km/h today, and i held the clutch and threw it in first, I didnt release the clutch or anything, but it was awfully whiney, and not like a diff whine or a reverse gear whine, it was... i dont know, weird...

If i pull out my tranny, im doing a clutch, and flywheel while ive got it open...

An experienced mechanic can identify if it's really an inside tranny bearing. Clutch throw-out bearings have their own unique location and sound, easy to tell the difference. My wife's 2010 Jeep Patriot just had an interior tranny bearing replaced, it was loud and obvious. (That company can't even make a reliable manual transmission in the year 2010. Un-frigging-believable.)

i never liked the new Jeeps. i have a 1993 Jeep Cherokee Sport 4.0L HO and its a beast! the transmission is SO smooth. its literally like butter w/ butter plus more butter on that butter. its smoother than my 2004 RA

its CRAZY!

A friend of mine is a tech at a mitsu dealer near me, He listened while i drove it on the hoist, said its most likely the release bearing.

It was a lot quieter while it was on the hoist and im guessing thats because there is less load on the wheels?
