engine "putting" randomly

ok excuse my lack of knowledge...
also i'm posting under AEM EMS since the car does have the system
but my problems may be caused by other issues.

I purchased a used '03 Rally Red evo last year. From what i can see it came with these mods:
Intake cone
Greddy Type-S bov
turboback exhaust
AEM EMS

i'm sure there might be some other mods that were done to the car.
i've been having some "putting" issues. I'd be driving normally around 30-40mph
and when i start to speed up slowly, the car would "putt" once and continue on like nothing happened. Also i've tried pushing the car on highway onramps and when i reach 6k on 3rd it will limit out as if 6k is my redline.

I recently changed my oil, changed the spark plugs, and changed the bov settings to be slightly harder.
The second spark plug hole had white stuff around it on the paint...
now i'm not a genius with engines but i've heard that that's not a good thing.
But in any case i changed them and with the settings i have the car pulls to 7k no problem but i do seem to have a little less power when getting up there.

the car still "putts" randomly... randomly meaning like once every few days while under normal driving conditions.

the car also came with a dyno sheet from turbotrix (edison, nj) back in 2004
pushing 310hp/312tq

RunFile_011.drf - 10/8/2004 2:56:48PM Run Type RO Run
Conditions 82.81F, 30.17 in-HG, Humidity 16%
UNCORRECTED 1.00
Max Total Power = 310.13 Max Total Torque = 312.34

TURBOTRIX... if you're reading this do you happen to have any info saved on this car?

Would this be a tune problem or something else busted on the car?
Any help is appreciated.
Thanks in advance.

Perhaps if you could post up a cal file we could take a look at it, and verify that there isn't something interacting. Additionally, you could internally log values such as fuel pulse, or timing #1 to verify that you aren't getting any instantaneous fluky values from other things interfering.
