From scratch...

If starting from scratch on SD and a larger injector set(like 1000+cc), where do you start?

Can't go based on trims, because the SD settings can alter the trims as well, correct?

Just copy your ignition and fuel maps over to the new rom and use fuel trims to adjust your idle, trims are a great tool to get drivability right, if you use the proper injector scaling and latencies you should be fine, after idle and cruise are tuned then move onto the powerband side of the tune.
