Bad Hesitation after VIPER alarms install

Had a Viper Alarm system installed on saturday, recieved the car back around 6pm, drove it home and it was fine. It was raining hard all night and I have a cabon fiber hood with basicaly half the engine exposed due to the larger than stock vent in the hood that doesn't have the same guard the oem hood comes with. I go to drive it sunday morning and the car is idling very rough and hesitates in any gear at all rpms, it almost ounds like a boxer motor but more rough at idle, part throttle and wot. The car sems to build boost fine but does not want to accelerate at all. I tried to let it warm up for a long time, about 5 min. maybe thinking maybe something got wet and just needs to dry up but got nothing. I don't know what this could be, maybe the installation caused this due to a bad ground....miswiring..etc. Here are the features I got with the alarm that may have contributed to the problem, a turbo timer, valet feature, trunk popper and a proximity sensor. The wierd thing is it goes away intermittently and comes back. Anyone have a possible clue as to what may be causing this?
