There are more moving parts rotating when the clutch is engaged and the gearbox is in neutral than when the clutch is disengaged. Mine does this as well. Never sweated it.

Idle speed is also going to vary depending on weather conditions, how warm the engine is, how much draw the alternator is taking, and if your a/c is on, even if you turn your steering wheel.. sometimes my engine idle drops if I am on the gas and suddenly let it off.. However, most of this is fairly normal unless you find that the car stalls.. If you are really concerned, you can force the ECU to reset by disconnecting the battery cables for an hour or two (preferrably overnight so the internal battery on it runs out) and reconnect it.. Then drive the car a bit after, once the car re-learns everything, it will run a little better.

Noise you hear is normal. Its called Neutral gear rattle, and its been a problem for alot of cars that have quite large gears or gears that have alot of play. I know my brothers viper does the same thing, plus my Evo 8 has the rattle. Sucks but its just something you will have to learn to live with.

mine has started making the same noise. never noticed it before. talked to the tech guy at my mitsu dealership and he said to listen to it and if it gets louder to bring it in. he did mention that he hears it in eclipses and it's not a problem.
