I don't get into the tuning aspect of the cars at the shop but we have numerous Evo's running the AEM boost control w/o problems.

My car before i put in the 2nd pump was tuned for 26-27 psi on 91oct.

I will hear Sean our tuner mention he has to take a little extra time dialing it in but it always seems to work.

I do know off hand that once we reached 40psi on the Evo we built on E85 we could only go from 38-42-44psi increments.

I know Buschur was not a big fan of it either that's why they sell their own controller.

Make sure that you didn't use the OEM boost lines, they may have the stock solenoid restrictors in them which would give you the EXACT issues you are having now. I did this on accident and I got the same issues.
