OEM knock detection on modified engine blocks

I am far from an expert on tuning with the factory ECU, in fact I would consider myself functionally impaired on the topic. However, I do understand that many people experience problems with the factory knock detection after they re-do their 2.0 Liter 4G63 with forged pistons/rods, or go with a 2.3 stroker kit, or go with a 2.4 4G64 block. What have people done in order to accurately detect detonation on these types of modified blocks (when using the factory ECU)? When going to a radically different type of block configuration (i.e. 2.4 4G64 stroker, or 2.1 destroker) should one just abandon all hope of having reliable and accurate knock detection via the factory ECU?
