Wicked Twin Disk Rattling
You are not really clear on when it is making noise. Does it make noise will driving? or when sitting at light with pedal engaged but in neutral?
There are two possible causes off the top of my head. if it makes noise while driving then it may be tires that are worn unevenly. the drivetrain chatter comes from LSD clutches that grab and let go as they make up for axles turning at different speeds. this problem is huge in DSM worth when the AWD center diff is sometimes welded.
second does the car have balance shafts? eliminating balance shafts can cause nosies in the drivtrain as well that wouldnt be there with shafts.
it may be faulty clutch with excessive play on the splines.

It makes noise ALL THE TIME that the clutch is engaged/pedal not depressed. Driving, sitting in neutral, etc.
I see no reason the tires should be unevenly worn between the front and the back causing a center diff issue. They are winter tires which have been with me for more than a few seasons and get rotated enough between seasons. I don't do any FWD burnouts

The car has a stock motor, so the balance shafts are still present.

clutch or tranny since those were only parts changed. would like to know what the real issue is since it makes it under load. most noises occur off load. painful to have to pull it back out to inspect but I dont see option here.

I have recently ran into this same problem. I have had the ACT clutch in mine for about 20,000 miles. Always had a little rattle when in neutral without the pedal pressed, but lately it has gotten really bad. The rattle goes away as soon as I press the pedal in whether in neutral or in gear. I'd like to know what the cause of this is as well.
dont feel bad...i have a cusco twin and a shep trans.. all of a sudden my car shakes lke CRAZY when i take off in first gear. Like i dont have balance shafts or something.. clutch and trans engage and shifts fine.. i also have powerflex mounts but it did this before i ever installed the mounts... have no idea why it shakes.

Trans has been pretty much pulled. Just need to support the engine and drop the top and rear trans support, remove the upper bolts from the trans/block then pop the tob off of the clutch fork and then ship it off of John Shepherd on Monday.

now are you 100% sure it's the clutch? i don't mean to sound like an *** about this but it could be something as simple as the downpipe knocking on the tie bar. my car does this anytime the clutch is engaged (i dont know whether it has to do with the load on the engine or what). but it'll knock at red lights, coasting in gear, etc.
probably not the solution but it's worth a gander
