Found 2 bolts broken... Now what?

I was getting everything ready to take out my tranny but I think I ran into a problem. I found 2 bolts broken. One bolt that connects the tranny and block, then other bolt that connects the transfer case and the tranny. Well... what now? I don't know if it'll get in the way. I think I can get 2 new bolts to replace those but how will this effect removing the tranny now? Will it be stuck there?
Picture of the problem and where they are.

Edit:
Nvm, the bolt on the right is not the transfer case bolt. Still learning as I used to be a FF Honda/Toyota junkie.

I think the bolt on the left of the pic is where the long starter bolt goes through.

and the bolt in the middle of the picture will not effect taking the tranny out at all, but I would definetly replace that bolt

Thats not the transfer case its the transmission which the bolt to the right attaches to. I believe that bolt attaches from inside the bell housing to the transmission which may make it look broken off.

The other bolt looks like it could come from the other direction as well I do remember there being a couple bolts that don't attach to the engine but attach the transmission to engine from the other side, could be wrong though been awhile since i touched my clutch

correct. i dont see anything wrong or any reason you would need to take the top one out either.

Yeah, just figured out that the transfer case connects to the rear wheels. My mistake.

I think you're right on this. The pictures in "step 8 3rd pic" and "step 19 2nd pic" matches my picture. My mistake. Thanks a lot. I almost panic for a second there and though I was screwed.
