Speed sensor, bad idle???

I recently installed a 5 speed shep trans in my 06 MR. For some reason it stalls often. A friend of mine did the same to his MR and he is suffering the same problem. I am supposed to be tuned but the problem is still there. My friend talked to someone in FL and they told him that it is probably caused by the speed sensor on the new 5 speed transmission cause it might be sending erratic speed signals to the ECU , could this be the porblem???

My speed sensor came unplugged before (clip was missing) and I drove the car like that for a week before I found out what the problem was. Car drove fine when unplugged. Unplug it to see if anything changes.
