Crank sensor noises

I have rebuilt the Evo 8 engine to a 2.3, with billet crank, Manley I rods and JE pistons, new oil pump, APR bolts and main bolts, machined the block, you name it, I have done it. The thing is, after all this, when I started the car, doing the run in, just 15 miles in, whenever I pressed the clutch, there/is was this noise...the skinny plate that goes in between the crank sensor and the engine was hitting the crank sensor, and it got worse real fast, it got so bad that afer a while I didn't even need to press the clutch. I took the timing belt cover and filed a tad bit from the sensor at the supports/brackets point and it seemed to solve the problem for a while, but, it has returned and I am at a loss what is causing it...Anyone heard or has had the same experience , any suggestions/advice would be more than welcome, it is driving me mad!!!
Many thanks,

Luis
