I eventually had the whole car clay bared from the dealer who sent it down to there bodyshop guy. The car looks better. MOST of those little rust thread are gone off the clear coat.
I purchased a clay bar kit from Mcguiars. Any tips on clay barring (techniques)? Should i wait to clay bar the car, even though all the rust thread spots are not gone? Advice guys?

You can clay your car all you want and you won't hurt the finish. Just remember to do it correctly. Use plenty of clay lubricant or quick detailer and work in small sections. after your done claying, make sure and polish/wax your car because the clay takes off everything from the surface of your car. After a good claying, the cars finish feels soft and smooth, so just put that coat of wax on and it'll be good to go
