Reliable...

I just picked up an EVO IX. Man, what a great car. While I am happy with the performance as it is, I know I'll get the mod bug sooner or later. I'm pretty much decided on the WORKS cat back, either a K and N drop in, or a CAI or short ram etc. My question centers around ECU tuning. I'm coming from an SVT Focus, and in that world tuning is done via Predator or SCT X Calibrator type re flash units. In doing my initial research, it seems that in the EVO's you have to remove the ECU from the car and get it re-flashed off site. Okay, cool. But what happens if I take it to the Stealership to get warranty work done, and they reflash it back down to stock? Am I out the money I spent on my aftermarket re-flash. I am a bit confused about this, any enlightenment would be appreciated.

how much money are we talking about for shipping and insurance? Also what kind of downtime is to be expected?
