I wouldn't be too quick to trust this method:
A) Everyone can see you pop the hood and dick off with the fuses before you leave your car.
B) If you lose the fuse/relay you're SOL.
C) If you break the fuse/relay you're SOL.
D) When you eventually wear the spring contacts in the fusebox to the point where they make intermittent contact you're SOL.
E) You're only gonna stop low-level, opportunistic theives with this method...the same group that are thwarted by the (stock) engine immobilizer.
If you're really concerned about someone boosting the car under its own power, get a fuel cut switch. For general security you can spend tons of money on fancy alarms that will track the bastages on GPS, radio the NYPD, activate your SRS and blink your CEL...but I wouldn't be advising people to continually remove/replace fuses and relays for a (false) sense of security.
