Electrical Problem... Need Help

Okay so heres my nightmare.... i bought my evo about a year ago, took it from its extremely riced out state to clean and low key. Last week a positive somewhere behind my dash was grounding to the frame of my car... causing the red battery post to get extremely hot and the red plastic cover to melt completely. i found the source of the problem and capped it off. (I Bought this car used BTW). Well yesterday i was installing the AEM TRU boost and the car was running extremely rough. I look at my Mitsu gauges and the car's voltage is 10.7, the alternator is not charging the battery at all. I took it to advanced and threw it on the battery diagnostic and the machine said the same thing. Is there anything between the alternator and the battery that would break the circuit and cause it not to charge or do you think the alternator is actually fried. I am electrically inclined but my automotive skills could use some work... if the alternator is fried, it looks like it would be pretty difficult to get to.. is it hard to replace? Also, the Battery light and the BRAKE light in the instrument panel are lit and pulsing

Here is what my car looks like now.... I located a few handfuls of unecessary wires that either A.Didnt Start anywhere and didnt end anywhere B. Started somewhere + and ended to an exposed wire C. Just wrapped up in a ball with a black box.... interesting. The pic with the wires are all the leftovers from the above category.

I have had some questions on this from people searching for battery light and brake light combinations, so i would like to put closure to this thread by saying the solution.

It turns out the the problem was my alternator got fried, i ended up replacing it for 150$
