Buying a second car: 2006 EVO IX MR or 2006 STI
The main reason that the Evo 6 speed is generally regarded as weaker than the Evo 5 spd is because the 6spd has heat dissipation issues when it is exposed to high rpms for extended periods of time. The 5 spd Evo transmission holds more transmission oil and there is less "stuff" packed into the transmision case, so it is not affected by such heat issues. As you are just planning on using the car as a daily driver, this would not affect you. But if you were planning on using the car for frequent track days, where the overheating transmission could be an issue after long sessions, then you should probably stick with the STi or a 5 spd Evo.
The Evo and S2000 make a great combo though.

I really enjoy the s2000 I know a lot of people hate on it but it's a very well put together car
lmao i feel you on that dude, i got a buddy who modded his srt-4 pretty decently. ever since he got a brand new bike now he toke everything off and sold the parts, but for some reason his car is only boosting up to 9 psi and his clutch is about to go on him, but the car is a POS because all this happen. he fails to mention he didnt re do all the vacuum lines nore how ****ty of a driver he is. im on 23,000 miles with stock clutch ,brakes, and everything just about. also i do tend punch it on the highway.
retarded? guess i'm guilty. care to expound?
anyway, i haven't had a problem with 30 min. lap sessions. still shifts as smooth as when it had 6 miles, IF that's a useful indicator. estimate a little under 10 hours of track time on this stock clutch.
caveat - i do not dump my clutch ever. i may engage it quickly and smoothly, but never ever sidestep or anything like that. mainly, i think that street racing < drag racing < nascar, but that's not really on topic.
so, i'd argue that the MR tranny appears to be durable. the world's toughest tranny will still fail when incorrectly used. the MR's tranny shouldn't be a consideration for the OP's intended uses.

Just get a 5 spd evo. Then you dont have to worry about anything. The power is the same and its lighter. Like the last guy said, get a 9 se, and call it a day, save money and dont worry.
never liked the way the STIs handled. Felt loose or out of control. Also hated the interior. to many sounds and bright red lights and crap.
Both are nice looking, cousin regreted buying his 07 STI when he drove my 06 evo.
PS, dont get the 6speed get a GSR.

+1 why not give that a try and if you dont like it you can always sell it. Might as well go the direction the best deal points you. You can always part it out and buy an evo with the cash you made later on
With a modified car (STI) you just never really know
The 6-spd is FINE if:
1) You know how to drive. AKA don't powershift with ANY Evo tranny and stop thinking you know how to downshift when you don't. Have someone that knows how to drive teach you how to launch your Evo.
2) You don't hot lap the crap out of your car (which is retarded) with more than 450whp.
I drive quite aggressively everyday with lots of high rev matched downshifting etc. I also have well over 100 drag passes (probably 130 launches total), 1 auto-x event, and quite a few "spirited" mountain runs. I have 23,000 miles on the car and I am still on the stock clutch thats perfectly fine and doesn't slip at all. I am amazed at how all of you guys break your Evo's so damn easily. Don't give me that crap about I don't drive my car hard enough either because I do. I have plenty of friends that MURDERRRR their Evos and do not break them. The difference of course is that they know how to drive and 99% of you guys that break your cars do not.
