So I searched a little, but heres whats going on.
When I really accelerate hard at about 3000-5000 my car will just make a cough, or kind of a clunk, it might be from the back, but what happens is the car stops accelerating for a split second then lurches forward again. I only noticed this after I put in a new LICP and an Intercooler. I'm thinking it might be the rear diff. acting up a little, but does anybody think it might be something under the hood, clogged MAF sensor maybe?

^yep. Sounds like you need a tune.

Yep, a little fuel cut due to over boosting. Just get a boost controller and turn it down a little. Or a tune for the best option. Either way, you should have a boost controller.
