Odd tranny noise/whine maybe?
Okay had no problems out of the tranny since i've owned it. Its 6 speed not making a lot of power to really hurt it never power shifted. The sound just started. ITs always had a slight low whine when downshifting clutch in, however it has started to make a new sound. Now clutch in or not, the noise is persistent, you cant really hear it while pulling on the motor but its there. If you push the clutch in it isn't any louder just appears that way from the exhaust quieting. It doesn't do it if you're in gear and go to neutral. It simply fades out like the motor does when you press the clutch. It comes right back when you place it into gear. It also gets louder the higher rpm you have the car. But the weird thing is if you're in gear and press the clutch the motor idles but the noise persists. It sounds like a pissed off cat that the only way i know how to explain it lol like a "raaaaaaarrrrrrr" sound. No grinding, no gear problems, just the noise. Also doesn't do it in gear while stationary. Is this something to worry about?
Change your fluids and check for excessive metal (how many miles since last change). Small shavings on the drain plug not too much to worry about. Little pieces in the drip pan..... something to worry about.
If it comes back clean drive it for a few weeks and flush the fluid again (assuming sound does not get worse).
Other than that, not sure what to tell you unless you pull it out and take a peek inside.

I think it is the TOB making noise. If you are in the driveway in neutral and start the car, the noise starts. When you press the clutch it goes away. Does is in each gear with clutch in or not and stops with clutch pressed in while in neutral. TOB?? If so do i go with OEM or act? The clutch is act but ive heard of issues with them.
As long as the tranny's coming out of the car you might want to consider -and yes I realize it's expensive- swapping for a 5 speed, especially if you're going to continue dragging the car. It's only a matter of time before you break something else in there and then have to replace the whole thing anyway.

I just saw this thread & I am having the same issue with my 6 spd. After doing some research I came to the conclusion it was my input shaft bearing & was about to post that but saw you figured it out. I agree with cmspaz though, depending on what you do with the car, if your pulling the tranny I would look into doing a 5 spd swap. I plan on doing a built 5 spd later with year with a couple other goodies...

I would consider doing a swap. I just simply don't have the cash to do it this fall i may shoot for next summer as the big project. Im not makong ridiculous power and i honestly don't ever plan for the car to see more then ~420 but still would be a good idea and i LOVE my 6th gear lol.
