retune
If the cobb is an open element and you have a 9 with a stock turbo,( less then 350-400
) I would personally go back to the stock airbox and dropin. There is about a 20 degree difference in IAT temp from a box to an open element. A lower inlet temp is going to more detonation resistant . I remember reading an I/C thread and inlet temp was discussed with an open filter.
If the ACD pump wasn't in the way then a filter/snorkel in the fenderwell would be ideal.
Edit*
Just saw that you are on E85. Go with an open element because it should make around 400whp and the stock box is a restriction at that point. Plus the cooling properties of E85 are amazing. It will make as much power and take timing right up until it pushes the headgasket out of it. I'm sure they will be conservative and it will make great power.

If it is flashing consistently then the car needs to be retuned. The flash is indicating the car is knocking which is not a good thing, that is if the car is tuned on a tephra rom.
