Timing Chain delima... Dealership woooeess....
Most people posting with this problem seem to have somewhere between 15-35k miles.
It's why I asked about warranty status, because as far as advice on how to work out the problem it would affect choices on how to solve the problem. I for sure would rather have Mitsu replace the chain under warranty if the option is there.

Ouch. Thats why you should always have a stock ROM saved on your computer. Just reflash it back to stock. Less of a chance that they will find it... but yeah $2,000 seems like a lot... shop somewhere else
I know this sounds obvious, but you stated "they stated my car is modified through my computer."
is it? Are you tuned if so with open source or an accessport?
Between the bull**** pricing and that statement, I doubt they have any idea if your Evo is tuned, whether it is or isn't. It sounds like they don't like to make warranty income.
Honestly, I wouldn't just give up. I would seriously consider taking your car to another Mitsu dealership, unless you have an AP, because that could of locked out the ECU and that's how they would know, but if it's opensource, I doubt they validated the rom and probably have no clue if it's tuned.
I mean consider this, is your Evo making enough power that an item that is generally replaced on most cars (that use chain, not belt) have it replaced at 150k miles, and you're car [ what mileage again, you haven't said yet ], and it's stretched.
Also consider that Mitsu did release a new part number for the chain to go on the car, so even though they aren't admitting that the previous chain is faulty, and there aren't TSB's (that I've heard of) for it, they still see that it's BS and they should be replacing it.

+1 Go back and get the denial in writing. Make it clear to them that you want to know the reason why they think that what you've done to your ECU has affected the timing chain. Depending on what state you're in, consider taping the entire conversation.
