Need advice for possible clutch problem

Hey all, I've been dogged by this problem for a long time and hope someone here can provide suggestions. My transmission feels extremely notchy when I start the car on a cold morning. I can feel strong resistance on the shift lever when I try to move out of gear and into neutral. I also feel vibrations in the lever from the gears. After driving the car for a few minutes and using the clutch a few times, the problem diminishes significantly, but does not completely go away. I also feel the clutch engagement point moving higher on the pedal travel. This problem has persisted through a tranny swap and a clutch job. The clutch slave cylinder was replaced recently, but not the master cylinder. Could these symptoms be caused by a bad master cylinder? How about moisture or air in the clutch lines? The puzzling thing is that I can feel good, strong pressure on the clutch pedal, it never feels mushy.
