Is windshield covered by warranty?
This morning as I got in my '08 ES to drive to work I noticed a crack in my windshield. It is about a foot long, starting on the passenger-side edge and extending toward the center. I'm no expert on windshields, but it doesn't look like a hit from a rock. Could it be some kind of a "stress fracture"?
Anyway, my main question is, should Mitsu replace the windshield under warranty?
I'm sure my insurance won't cover it, because I carry a $1,000 deductible.

It wouldnt hurt to try but 99% sure they wont cover it. I would also double check your insurance. I have a $500 deductable and only had to pay $50 for each of my two new windshields in my EVO (2 in one summer actually.

Doubt warranty will cover it unless you can prove it was caused by a manufacturing defect. You should have a seperate comprehensive deductable for things like this. If your comprehensive coverage still has a $1k deductable, it's time to shop for new insurance.
Consider an accident that required $1,000 in repairs. With my current policy, I'm out $1,000. If I had a $250 deductible, then I would have saved $750. However, when taking into account that I am currently insuring five vehicles, carrying a policy with a $250 deductible would likely cost me that $750 in higher premiums over a year or two. I would still consult your insurance company about the windshield. Many states in the US require insurance companies to provide full coverage (or partial... depending) on the windshield regardless of the level of coverage you're paying for.
I know that in the 90's FL required insurance companies to provide full coverage on windshields even if you only had "liability" coverage. There, I believe the state reimbursed the Insurance Co's for windshields (if the cracks were in the driver's line of sight), because there shouldn't be debris on the roads and highways big enough to crack a windshield...
